Doduo and Dodrio have multiple heads, but they're one Pokemon. Same with Doublade it splits into two upon evolution but those two are considered one by the Pokedex. I wasn't sure if Vespiquen counted though. It has Combee larva in it's body that it uses to attack but they're not really classified as Pokemon.
