Mewtwo Strikes Back is canon as Mewtwo Returns aired as part of the main series. Lucario and the Mystery of Mew is canon because Ash can use Aura in the anime and it's his Aura that allowed him to bond with his Lucario as a Riolu.
The DP trilogy are canon and possibly Heroes since Ash and Brock recognize Darkrai and Latios on sight.
That being said, Legendaries and Mythicals aren't necessarily unique series as the anime has on occasion shown multiple differing individuals or even younger members of the species (multiple Lugia from M02, Johto and the most recent series, multiple Latios and Latias, a second Mewtwo, two instances of the Weather Trio though this could be a multiverse difference since the second trio were implemented to show off Primals and MegaFug - just to name a few).
It's similar to how the games have started giving out Legendaries and Mythicals in third versions and remakes whether it makes sense or not, like the Legendary Birds in Platinum or being able to catch the Weather Trio, Bird Trio and Mewtwo HGSS.
