It's explicitly stated in XY that Fairy type is still a fairly recent discovery, and that Mega Evolution's connection to the Kalos region is largely still unknown despite most of the lore being there. ORAS doesn't do anything but set this up further by stating how Fairy type was discovered even more recently and corroborating how the Kalos war affected more regions than just Kalos.
There's no contradiction unless you're comparing XY to Base RS on purpose, but even then you should realize how retarded that is considering the entire Delta Episode and even Gen 7 was meant to shed some more light on this.
Again, you can cry about retcons all you want, or purposefully misconstrue the Rayquaza's lore which was even stated by Zinnia's gran to be AFTER the war, it doesn't change the facts-- XY is purposefully ambiguous because it meant to put the player at the foot of the discoveries.
