Make the base team with the assumption that it's the first, and then level up the other two in accordance with an in-game check of if the player has one or two of the other badges. At worst it gets you slightly harder is lazily designed gyms, at best you get a genuinely dynamic start to the campaign. Either way, it's better than Johto shitting on the last three before Claire in terms of difficulty or have the map structure for this in Galar with Nessa, Milo, and Kabu but railroading you anyways.
