Including balls in the hack checker would be a good start.
Other than that, there's really nothing they can do that they haven't already done.
Hacked mons are completely indistinguishable from legit mons.

Yes. Just have far harsher punishments for cheaters to make them think twice before doing it or suggest to players to have some sort of proof that the mon is legit (screenshots are a thing on the switch)

Sign Scrotum, Kaphotics, Mattyoukhana_, Sibuna_Switch, and whoever the fuck else into a contract involving lots and lots of money to be able to use the legality checker from PKHeX. Also have make it so there's staff that uses special Nintendo equipment to magically instantly absorb knowledge your game's adventure (back up the save file), drops it into a mysterious Nintendo adventure analysis machine (reskined official PKHeX legality checker), and check for identical PID's and other identical hidden values. Imagine all the people who have identical or impossible Memories getting banned for a tournament or two, except if they're well-known in the tournament scene and have TPCI turn a blind eye anyways even if they get mountains evidence dumped on them. #ThankYouTPCI

Shinies have no mechanical differences, so it's fine to have them still be hard to get.
I'm just talking about moves, IV's, natures, EV's, etc.
And most of them have been made easy, but not so ridiculously easy that cheating isn't still faster.

It really wouldn't be a deterrent. People cheat all the time, even when getting caught can mean the end of their career. Think of how many athletes do steroids.

Legit mons can show up as illegal due to an invalid PID. This happens with Shedinja and Shiny Manaphy from the Ranger egg.

Unless they force competitors to record themselves obtaining and EVing their whole team there's no way to prevent it. Even then they'll most likely turn a blind eye to it as they have done before because they don't want to ban the fan favorites and there's no real distinguishable difference.

The problem is that the IV system heavily influences injection. You have to keep in mind that this is a generally understandable system where injections can happen in many different forms. The IV system is almost 20 years old. The only way to solve this is to come up with a new system that will hold people for years until they figure out how stats are determined. Either that or remove IVs but even then there are going to be people that decide to inject anyways in order to circumvent training as a whole.

A new system that exemplifies a new system where battling would allocate stat points for a Pokemon would be to make a system where Pokemon gain stat points after each battle online. Since IVs are a 5-byte value what you would end up doing is making the unit a 7-byte value. You can gain either 4 of these values for a win or one for a loss. You certify online on servers that you have done a battle. Pokemon that have injected stats that do not have a certification of gaining those stats are instantly banned for official competitions as well as accounts for trying this. These are checked only for official competitions during team registry since the check may take a few minutes. All other battles (either ranked online or offline) do not do these checks. This means that:
>online battles do not have a guarantee that you will go against an opponent with really strong Pokemon
>IVs as a concept are dead and TR Pokemon are much more manageable
>battle seasons act as a primer for official tournaments as this is where people would grind to learn the format and get ideas
>bottle caps are now useless but can be then used to transfer these new points to another Pokemon and would generally be more valuable

Not a perfect system but this would at the very least make it so that each battle is not the extreme each time.
