They were very clear that Giovanni turned a new leaf in the Gen 1 games. It's important to keep in mind the flashback in Origins had sillhouettes of a young Giovanni and Charmander rather than any actually new designs, that's a common tactic used in anime that isn't meant to be taken literally. The Digimon anime did it with the original Digidestined but we know now that they didn't actually have the same Digimon or clothing as the protagonists.
It's just to draw a parallel between the hero and villain, that's it. Otherwise they wouldn't have obscured the designs like that.
