Alternatively you could think of it as symbolic of Amaterasu, Susanoo, and the moon no one likes because of being found in water and the three kami were born from Izanagi washing his face after going to the land of the dead. But that falls apart because even if Arceus is Izanagi you have a lot of missing steps. And then Giratina and Lugia both match Susanoo more in mythology arc and powerset respectively. Basically unless we get more information about how all these Sinnoh myth relate to each other, it is a headache.
