If you have a water gym just give it a pokemon that is water+dragon or at least water combined with any type that will at least offer it some sort of way of dealing with its basic counters.
You could make a water gym literally just 2 pokemon, a wooper and a tentacool, and they would literally not share a single weakness. The mere existance of gym leaders teams that can be completely wiped with a single supereffective move just shows the lack of effort put into the gameplay of the games.
Fangame devs and romhackers that have full control of available pokemon and that can even create fanmade pokemon, should consider paying attention to stuff like this, so at least in their games we can have a minimal sense of challenge that isnt artificial difficulty.
