I have to guess that at some point in XY development his whole gimmick was using Psycho Boost and his stats reflected that, but they either thought that was too good or that Psycho Boost should remain Deoxys exclusive, and his stats were reworked to build off of Superpower instead.
Note that Lurantis is in the same boat, has Contrary, has Superpower, has Leaf Storm, but physical attack is much better than special attack. And Lurantis' special attack is a fair bit higher than Malamar's and it still can't make Leaf Storm work for it too well.
Anyway, best thing to do with Malamar this gen is pairing it with Grapploct. Have Grapploct use Octolock on Malamar and you'll get both defenses boosted each turn as long as he's alive.
