Zygarde is a protector of the ecosystem in general, not only of Kalos. Also Zygarde is totally free, unlike Eternatus who fell from a meteorite 20.000 years ago, woke up from inside that meteorite 3000 years ago, and it was sealed back to that meteorite by the dogs the next day until today.
Eternatus being in Sinnoh contradicts everything that happened in SwSh.
