Because it's overpowered on certain Pokemon and a blanket ban is preferable to complex bans or banning those Pokemon that otherwise aren't broken

Protean Greninja was too much for an OU with 700+ Pokemon and megas, don't know why you'd think Protean Greninja: Physical Edition would be any less broken for a meta that had less.

The hard reality is that most Pokemon in any gen aren't OU worthy, the higher tiers are basically concentrations of all the competitively good Pokemon from each gen.

Unironically yes. Dogshit in ubers can still be too good for OU. Its typing and movepool may leave much to be desired, but it has the stats and tools to punch holes through teams and enough bulk to survive just long enough to do it.

Crawdaunt and Kyurem actually would be OU if the tiers updated monthly and Smogon didn't raise the cutoff.
Not that it matters, since you're not forced to only use mons in the tier you're playing. Ditto and Shuckle get massive usage in Ubers.

You're technically right, but even GF doesn't consider Suicune to be on the same level as other box legendaries.
"Restricted legendaries" also isn't an accurate term because that includes shit like Cosmog, Cosmoem, base Calyrex, base Kyurem, base Necrozma, and 10% Zygarde.

Zama doesn't even have reliable recovery, can't learn Stealth rock, can't learn Toxic or any other status-inflicting moves, can't haze or phaze, can't even learn Knock-Off, etc. It can't do anything a stallmon can do.
It's just bulky, but it's more of a tank than a wall. And that's not stall cancer, that's bulky offense.

i think its becuase the original idea of smogon's tiers were to let every pokemon be viable by grouping them within tiers, but by as the generations have gone there has become too many pokemon and not enough tiers so a bunch end up getting caught in the gaps. Bringing Zamazenta down to OU would be an absolutely stupid idea, but i can sympathise with the people that like him and want to use zamazenta without gimping themselves
