The only thing the Jiggly line has on the Clefairy line is HP. It is outclassed in SpA, Defense, and SpD. Probably speed too but I'm too lazy to look it up

Probably because the two most prominent Jigglypuffs, anime and Smash, are female and Jigglypuff is way more remembered than Wigglytuff is

It bothers me too, it just overcomplicates things and makes no sense anyways since Pokemon aren't a single chracter. Though with stuff like Chansey at least they can only be female.
