HGSS was going to get a Battle Tower anyways. Crystal introduced the very first Battle Tower, it only makes sense to bring over Sinnoh's iteration, and if you're doing that you might as well bring the rest of the Battle Frontier with it if you can. There is nothing out of place about the BF in Johto, because it's an expansion of a facility that was already in place prior and the expansions offered came from a neighboring region.
Contrast with the Maison and ORAS. Again, it's a French mansion, and Hoenn is based off Kyushu. It doesn't fit. Furthermore, the infamous "The Battle Frontier project has started!" display shows intent to at least put in the Battle Tower. I'm almost positive it was intended to be used as a full building, but likely time ran out. Or Ohmori got lazy. You don't model a whole building like that just to spite hopeful players in your debut game. Ohmori is far too milquetoast for that sort of stunt.
Lastly, of course we're expecting a tower in DP remakes. Base DP had a Battle Tower. It had a Tower Tycoon, too. There's a whole island of postgame in DP that SHOULD be in the remake, and it'd be peak laziness if they just slapped Leon and his shitty gimped tower in, instead. And I'd imagine some Palmer fans would come out of the woodwork and rage.
