It's not really unpopular, I'd say Ho-oh is even one of the most liked legendaries out there
It's just that Lugia pretty much dwarf all other legendaires in term of popularity except maybe Mewtwo

I think its one of the few respected legendaries in the series. Very seldom touched upon or even seen/interacted with in the anime. Rare to see a legendary treated like an actual elusive legend.
