The reason the graphics look so weird is because Game Freak doesn't know how to do dynamic lighting. The reason many 3D games look good is because they know how to adequately illuminate the map and the models, making them look more like a real place. Here, instead, the pokémon and NPCs always look out of place because the lighting given to the overworld doesn't apply to them, making them look like they're floating.
