HGSS had the Suicune plot from Crystal, and ORAS had the whole Delta episode to reference Emerald and Rayquaza but I wouldn't expect a /vp/tard to actually play the games.

Kris, Ecruteak lore additions (especially Wise Trio and their Brass Tower backstory), Egg Ticket/Odd Egg, GS Ball Celebi event, everything related to Mobile Adapter (could've recreated PCC, News Machine and Japanese-only events with Wi-Fi connection, making it international for the first time, but decided to pretend that it never existed), Goldenrod Dept. rooftop, Goldenrod Move Tutor (who was secretly Bill's gambling-addicted NEET father, another lore detail lost), Eusine in Celadon, the graffiti in Celadon Condominium, most of Crystal-added Trainers removed.

Nothing big gameplay-wise, but for a lore autist like me they are stepbacks and account for the remake's lack of attention to detail in some areas.

It was never about the Azure Flute being too complicated to understand, it was about the complaints they received about Mt. Coronet.
They didn't want to make any kids go back up there again, so they said fuck the Azure Flute and directly distributed Arceus instead.
Then it turns out everyone likes it when they can get free goodies for no effort and that became the gradual norm.
