Grovyle and the Shiny Celebi all appear in Super Mystery Dungeon (and they're connected to Dusknoir, which implies that's the same one), which takes place in the present, but that could just be an easter egg. It's never stated if pokemon in the future stop aging or whatever since time is stopped, but if the butterfly effect wipes everyone out, then it has to be that the pokemon who live in the dark future were born BECAUSE of the dark future, so the world has to have been shit for a while. I guess the fact that time stopped only affected the world itself and not it inhabitants or something.
