I’d say its popularity was pretty natural until the end of Gen 5, when Ash’s Charizard was randomly brought back for no reason other than “eep those normies kept complaining about no Gen 1” then everything went into overdrive afterwards

It has a simple, dragon-like design and it's one of the starters in the very first Pokémon game. On top of that, while Japan got Green and the US got Blue, Charizard was on the box art of one version internationally. Of course it's going to be a lot of people's very first Pokémon and by extension their favorite.
Charmander's my least favorite of the three Kanto starters, but you really shouldn't find it that hard to believe that a lot of people like it

Yeah there was a ton of backlash since it looked like Ash was actually about to win a legitimate league after 18 years. Considering one of the biggest criticisms of the anime is its stagnation, you can understand why people got so invested. Not to mention that XY/XYZ had a huge amount of hype for the whole series and the league was just the culmination of that. The backlash was so bad that the official Japanese Pokémon channel on YouTube disabled comments, likes and dislikes for all videos which continues to this day. It's likely that Ash winning the Alola League (albeit it being a joke league that anybody could enter) was a reaction to the Kalos League as well.

If anything, more references should be like that. There's a similar idea with the rock in Sunnyshore mentioning it looked like a pokemon (and not outright naming Munchlax, but making the player think about what it looks like).

Tobias was unironically better for two simple reasons.
First, Ash beat Paul which was his "main plotline" during DPP.
Second, Ash was the only person in all of Sinnoh who beat Darkrai and then beat Latios with Pikachu at that too. Ash lost to executive plothax but came out looking like a god-tier trainer.

Alain had two years on the show with at least one win over Ash previously. And eventually admitted that Ash was his [moral] superior despite losing the gold. The actual message of that fight is that Ash could lose with a straight face, move on with his life and continue to keep his head up. As was the case in Gen 5, where he cheers for Cameron to succeed despite losing to him.
