I think we need more info as, much like you say, it sounds like a lot happens every single time a pokemon is born.
But at the same time, yeah, whatever the actual origin of the eggs it does seem to require 2 pokemon for opposite sex and the same egg group to be in the day care.

Why is it fine that the computer program can eat, fight, and play dress-up but breeding is out the window? It's already a physical creature, an impossible thing. Breeding is just part of that.
