Pokémon gives birth to a pinky - a semi-developed foetal-like creature, places it in a cradle of natural material and sealed up. The trainer takes that egg and carries it in-party with their other pokémon. Being kept in-party with other pokémon, the egg gets bombarded with energy from the active ones, which it absorbs and the pokémon inside uses as a foodstore of sorts, to shorten the time it takes to grow normally, until it's ready to hatch.
It also accounts for why fully-grown creatures several many times larger than the actual egg can grow and hatch from an egg. It's like a bag of holding when sealed, allows the pokémon to grow to full-size before cracking open and releasing it.
