The Mahogany Town hideout already existed

This was a random scam cooked up by a couple of goons to make cash, just like the Slowpoke tails.

Presumably the goons weren't aware of the back route which, yes, was full of wild mons and trainers. Not everyone in the pokemon world is a trainer or has their own pokemon.

Did you actually play Gen 2?

Contacting Giovanni wasn't related to the Mahogany Town and Lake of Rage thing. The Lake of Rage was a test for the evolution machine to see if they could force shitmons to evolve and then sell them, using their only leftover asset from Silph Co.
Contacting Giovanni was just the remaining admins realizing they had shit the bed and needed Giovanni back if they were to accomplish anything.
The confusion comes from them using radio waves both times, and the nature of Johto's nonlinearity making the story not progress logically.

the confusion is deliberate. team rocket is a mess the entire game and their constant attempts to recapture their past glory are a metaphor about trying to recreate their past glory. this theme is doubled down on in kanto, which is a physical manifestation of getting to visit the past, but as any college student who goes back home for thanksgiving knows - or any adult who comes home to attend a family member's funeral - the place you grew up is a lot less exciting and a lot smaller than you remember it when you were younger

for the target audience, the pokemon gold narrative is a bildungsroman but in an alternate sense of the word - rather than about the transition from adolescence to childhood, it is about young childhood to adolescence. the game doesn't give you the satisfying final boss and definitive triumph over team rocket, you're accessory to the fact it was basically in its death throes anyways. you pulled the plug, maybe, but that's hardly the sort of big win that inspires excitement in a kid

kanto is also not the triumphant romp you'd think. in a similar way to cyndaquil/totodile/chikorita being overshadowed by their previous gen starters, you're essentially second fiddle to the story of red. Gen II is a sequel, and the game's story is an extended coda. the world no longer revolves around the wants and needs of the person playing the game, people are doing their own thing and it's up to the player to decide if they still want to engage with that world at all

HGSS made it clear that it was intentional by one of the admins, and it was the others that wanted to contacting him, it's the way the game had them next to each other that caused the confusion.

Originally you were supposed to go to Mahogony town before Olivine to Cianwood but they realize that would be really fucking stupid.

I played Crystal this way blindly on my first playthrough very recently and the story seemed pretty obvious.
