Giovanni decided to step down as Team Rocket's leader because, as he said, his image was ruined after being defeated by a child at his gym. Blue already defeated him before Red got there. Why did he only decide to step down after being beaten by Red?

He just says in RBY:

In FRLG he says:

It's not necessarily that he was defeated by a child, but that he got his ass kicked by one who had stomped down team rocket's plans and beat him multiple times before too.

I don't see how the text difference (training as opposed to studying) is relevant to the question. Anyway, Origins explained this by establishing that Giovanni only used his strongest Pokemon against Red, because he viewed him as a threat to Team Rocket rather than just a gym challenger.

Blue didn’t have to beat Giovanni, he just went to a different unspecified gym in the Kanto region we can’t access. He probably went to a different gym specifically because Giovanni was MIA and he didn’t want to wait for him to return

Blue didn't know Giovanni was Team Rocket's leader, he just fought him as a standard gym challenger. We don't even know when - Blue finishes all the gyms before Red, but we don't necessarily know in what order and Giovanni could've returned to Viridian Gym for short times in between Team Rocket's activities.

Red, meanwhile, trounced Giovanni at every turn and the entire Rocket Gang. Blue beat Giovanni in a standardized battle format while Red beat Giovanni on every conceivable level.

It's possible that it was just a result of awkward translation in the original, specially given character limitations. The FRLG version might just be closer to what the Japanese text was trying to get across in the first place.
