Factually pokemon have to be weakened before they can be captured this is stated in the games and anime, when they're too weak/exhausted to fight against the Pokeballs effects they get captured. That's not submitting, that being beaten until you can't fight back anymore. Its logically incorrect because there exist different types of Poke Balls. If the entire idea was "The Pokemon has to submit/accept/consent to being captured to be captured" there wouldn't exist different types of Poke Balls that have different types of capturing potential based around Type, Species, Sex, Weight, even just stronger versions of a basic Poke Ball as it would remove or undermine the Pokemon's choice into willing joining up with a human.
