Stop being dumb. At this point in time each of the various forms of mainstream Pokemon media were acutely aware of one another. The anime didn't just make some shit up for their movie. The significance of the third eye was something that was pitched, discussed, and ultimately approved prior to being animated. It's definitely an eye on its belly too, since that type of thing would have been a part of the creature's design notes.
