As for the world itself, with 3d everything feels barren and empty breaking the suspension of disbelief because you take it at face value while in simple 2D you accept what's on screen as an abstraction and it stimulates your imagination to fill in the blanks. The same can be said about battles - a sprite is a symbolic suggestion, 3d models standing in place playing the same idle animation over and over expose pokemon battles as being extremely dull and mechanical.
