See Fire Punch being physical. The punch isn't what does the damage. It's just the medium to deliver fire to the opponent. If the punch was doing damage, it'd be Normal or Fighting.
Same goes for Dark moves. You're hitting your opponent physically, yes, but you're using your special skills to do the actual damage.
