Groudon and Kyogre are enemies, and Rayquaza is their mediator. More land means less sea and vice versa, so their being enemies works thematically.
Dialga and Palkia work in tandem (since time and space are linked, not opposing) and Giratina is their common enemy.
Reshiram and Zekrom are enemies, but they were the same being along with Kyurem, and Kyurem is less of a mediator and more of an enemy to both of them because it wants to absorb them both. Resh and Zek being enemies also fits because they're meant to represent opposing ideological stances.
There's actually no mention of Xerneas and Yveltal being enemies, and that's probably because life and death aren't opposing forces, but both part of the circle of life. Same with Zygarde, who's the guardian of the ecosystem and therefore not really an enemy to either of them.
Solgaleo and Lunala are lovers, I'm pretty sure. Again, the sun and moon aren't opposing so it makes sense for them not to be enemies. And Necrozma is an enemy to either one of them, because it's starving and in constant pain, and it eats light, which they both produce.
Zacian and Zamazenta are explicitly allies, possibly siblings, and rivals at worst. Offense and defense aren't mutually exclusive and actually work better together, so not being enemies also makes sense. Eternatus is their common enemy.
