Why wouldn't they be? The entire premise of the universe is that pokemon allow you to pummel and capture them because they respect your strength. If they gave you their freedom why would they mind being turned into data? It's not like any adverse effects were ever shown to have occurred from being in a ball.

How is it that pokemon can be aware of whats going on outside their ball, does time pass normally in the ball, and can a pokemon let itself out if the ball is lost If not that must be horrifying

It's my understanding they're being digitized. It how they're able to be transferred over an electronic network. I suppose as data they can be 'placed' in any environment they choose.
So as long as you consider converting an animal's mass into data and energy and back again over and over as humane then yeah. Some Pokémon actually prefer being inside their balls even.

Looked it up, it's Japanese and called the Katsugyo bag, I don't know how humane it is to the fish because all it's supposed to do is get your seafood home alive so it's super fresh and show off your pricy purchase, of course. But cool nonetheless.
