I think in the manga and anime, the original creator of Pokémon would put legendaries having eggs and babies, more times, just like they did with baby lugia.
Pokémon started as a game, but, a limited game. If the creator wants to say it's canon legendaries having eggs, and putting this feature only in the manga or anime, and not in the games, it will still be canon.
So, you are wrong. The anime canon can be more canon than the games canon.
