If anything if a skilled trainer catches a Pokémon, it could serve to make the species both more popular (making it a charismatic megafauna which can help with conservation) and populous (the trainer might breed that Pokémon).
There’s also the fact that you can routinely fail at the Safari Zone, and any extra limitations just aren’t shown because of gameplay reasons.
