When I played PSMD a few months back I got stuck on a boss towards the very end of the game that had an AOE move that was 4x effective against the protagonist and partner. I only cleared that game without cheats because rollout is broken.
For mainline I had trouble beating lance in SS because it was my first pokemon game and I only had my starter and lugia. Feraligator was my HM slave as well but I eventually brute forced it.
Also somefights in ultra moon were mildly challenging.
