The story alone is better. You might think its a meager upscale of the Gen 3 plot, but the simplicity of it makes it cleaner and smoother and it's actually pretty compelling in how it plays out.
Everything else is up for debate, but I think the central narrative of the Gen 3 games is shit. Oh and also the Physical/Special split makes Gen 4 better too, since Gen 3 tried to do it and then just gave up halfway through and Gen 4 finished it off.
