Doesn't necessarily need to be 1:1 clone of the battle system with chips. It could just be selecting a variety of commands or something or just binding 4 attacks to ABXY with different charge times/cooldowns or whatever.
I think what's more interesting is the layout of the battlefield and being able to move/dodge in real time.

That's basically how the Battle Network combat system translated to Pokemon would work.
In the games, Lan sends chip data to Mega Man, which would be commands/moves, but you control Mega Man.
