2 has few but huge flaws. More in concept itself than in game actually.
3 has many flaws.
Except for gen 2 that has less but more impactful and visible flaws I believe every new gen added in more content, resulting in many smaller, but harmless, flaws. 3DS era would be fine if it continued adding content instead of limiting everything to a seasonal gimmick and a single postgame arc. Because they sure did keep adding more flaws, but didn't add as much content to compensate.
Now people have to pay extra to access postgame, which on itself is a flaw. But only because the base game is barren of postgame. A single battle tower. That's the same as a 2003 game.
