If I recall, right after the release of the games, they basically pulled them into a Nintendo building and told them that was where they work from now on. I think most of the conjecture and possibly fake leaks more or less implied it was because the games the sold well, but the quality, the work ethic, and the PR surrounding the series was clearly in the gutter and they wanted more of a chance to be hands on if they deemed it necessary.
