The reality of adding Morphs to a society is that a lot of prejudice would come from it. Akin to the society of Fire Emblem 9. Dealing with that is a fun but somewhat delicate process because of how your players would react. This region you envisioned is about as interesting as the origins of the protestants, except it has roots in your own depravity.
Then again, there is another option that is to ignore every single aspect of adding Morphs and pretending they were always there. No one would think about it. It's the easy way out and is very uninteresting to me, but could be your ticket to adding Morphs to your game without much planning.

It's just to make the game more entertaining and sometimes raise the stakes.
I'd really drop everything about pokefuckers and instead of going for a OC region just accept it as a OC world that happens to have pokemon and Morphs in. You will have more room for exploration of ideas and it is much more interesting than "The protestants fled from the church".
If you want to discuss that somewhere else it would be better. I'm too lazy to make multiple posts and everything goes near the character limit.
