The games have never even implied that they are one of a kind. Even as far back as gen 1, there were multiple of each legendary being used by ai trainers in pokemon stadium.

AI trainers using them doesn't make the existence of multiples canon. Gameplay in general isn't canon.

But you're correct that stuff like the birds have never been implied to be one of a kind.

Legendary Pokémon aren't gods. Even Pokémon like Groudon and Kyogre aren't the forces of nature people seem to think.
They are just that. Legends.
People saw these rare pokémon and started telling stories about them. In Kyogre and Groudon's case, people just used the existence of these ancient pokémon to explain why the continents and the ocean exist. It's all just myth and legends.
