That being said evil hasn't dissapeared completely ofc. Pokemon also don't take abuse lightly, maybe weaker pokemon don't retaliate but an Sylveon could probably free itself from an abusive trainer. (At least if it was psychologically ready for it. I understand mental abuse goes beyond physical strength)
There is precedent in the show and videogames to show pokeballs are not mind control devices and that pokemon retain their agency even if bound to one.
