So there's less things to transfer for.
Actually can you complete the National Dex with just Diamond, Pearl, Platinum, Heartgold, and Soulsilver? Probably not right? You'll probably miss a few Hoenn pokemon.

The Embedded Tower was built by people who traveled to Johto from Hoenn and it's construction connects the land, sea, and sky. I assume the Pokémon appear there because the Hoenn immigrants worshiped them there in the past
