Pokeballs converting Pokemon into data makes zero sense. They just get shrunken/converted into energy that can be teleported easily through a network of PC receivers.
A lot of Pokedex entries are probably inaccurate/based on hearsay, but I never had a problem with stuff like Tyranitar taking down mountains or Magcargo being 6000K (I calculated how much energy/temperature you need to melt through a giant wall of ice or steel instantly once and it's actually way above 6000K, so if you have no problem with pic related you should also have zero problems with Magcargo's temp).
Most meat eaten in the games is from artificial meat factories (we can do that in RL now, Pokemon earth should have no troubles with it)
Actual magic (not just psychic powers) is a thing in the games. Ghost types can use it. Ancient civilizations used it to create Pokemon.
Arceus is worshipped (like most legendaries), but he's an obscure figure/footnote compared to Dialga and Palkia, which actually interfere with the world.
