Am I fucked? I've been turning my whole house upside down looking for my old SP to no avail, it's the only thing between me and saving my old bros from battery failure, unless I can do it with just a DS

you're gonna need a DS and a flashcart for the most seamless way of going about it
GBA game saves aren't time bombs though. the save file is retained in flash memory instead of with a cartridge battery. your game is safe for as long as the cartridge is in good physical condition

Your only options for GBA save dumping are:
NDS + Flash Cart
Softmodded Wii + GBA2GCN cable
Retron 5
GBA cart dumpers
link cable to usb adapter with proper software

Theoretically, would it be possible to transfer a save file from a cartridge, emulate it, add events items (Deoxys, Lugia/Ho-oh tickets), transfer the save back to the original cart and play events that way?

Pretty sure FRLG don't even have batteries, they didn't have a clock. Either way the Gen3 battery won't affect the save.
