Maybe it is 'National Dex' because Pokemon researchers count all the world as one nation, as far as the Pokemon that inhabit it go, even if the regions, and people, and Leagues, and so forth, don't follow that same logic. After all, 'National Dex' is a designation made by whoever made the Pokedex (Oak? Idk if he's considered the universal creator), and it might be that that creator thought Pokemon, and research about Pokemon, was a nation-transcending, universal thing (given how idealistic, utopian the Pokemon world is, it's not that much of a stretch). But again, that's thinking too hard about it; GF probably didn't.
