Other than that, what kind of Pokemons would they use? Scully would be more inclined with Steel and Electric Types and Mulder would be a Ghost/Psychic user imo

Actually Mulder and Scully would fit nicely in a movie about Mewtwo, like detective Pikachu without being a comedy.
Keep the same initial scene of Mewtwo being a sad clone that kills everyone and joins Giovanni. But instead of changing PoV to Ash, it's Mulder and Scully investigating the case after there's been missing people and reports of an alien, and other strange stuff happening.

At the end they manage to talk Mewtwo out of being Giovanni's pawn and he leaves the planet.

I can actually see an episode revolving around how Mewtwo was a Cold War era experiment by the US Army in weaponizing pokemons as a response to what the Russians were doing but after the Cold War ended, the project becomes abandoned and Mewtwo broke out before they can kill him.

I see an episode of them dealing with a group of teenagers getting abducted by Morelull or a Deoxys abducting people too

Mulder is so paranoid that he would think any pokemon is an alien in disguise, so he wouldn't trust having one as a partner.
