If Pokémon were realist then all Pokémon would have subtle or not-too-subtle differences. In the case of any other Pokémon would have been it being thinner, fatter, taller or smaller than the average model of its species, but in the case of Runerigus of course the difference would have been being different runestones. It's not like all Pokémon can be programmed like Spinda, I think.
However Spiritomb, Mimikyu and Cubone are probably the worst offenders, yes. Not because their designs doesn't work as species, but also their lore neither. That's why we never see two of the same Pokémon in the same scene anywhere, unlike Pokémon that makes sense to be multiple like Pikachu.
