The other gacilities are really just stupid gimmicks that aren't that fun. Battle Pyramid, Battle Pike and to a very big extent Battle Castle are also pretty good, but nothing beats Battle Factory, it's just fucking fun and it's stress free, just get in without worrying about your team, see what luck gives you and manages with that.
If facilities ever come back, I would like to see Tower, Factory, some sort of labyrinth like Pike/Piramid, and possibly a PWT return, but that can be included in the Tower.
There, 3 facilities is all I need.
