The mascots are all based on heraldry. Ravens existed in heraldry but far far less often than eagles. Since eagles are seen as "king of birds/sky" it's likely the author chose eagle as a sort of stand-in for all bird life. Then made sure to include Raven in the name, since it obviously fits intelligence and witch-like vibe perfectly. My own theory I used to have was that the raven/eagle discrepancy is very intentionally not explained and it meant to leave you confused—the point of Ravenclaw is to ask questions, be curious and try to come up with answers to stuff. The fact it makes you question is the point.
