My vote goes for Deoxys because it's clear from its design that it's an alien, its arm even showcasing a dna-theme.
I wouldn't know from just looking at Mewtwo that it is a genetic experiment, it looks like Freeza as a cat.

Genesect is interesting because its name implies genetic manipulation but it looks like a robot or cyborg, and since it is an insect one can conclude that the genetic modifications made it look like a robot because its exoesqueleton became harder and more efficient for protection.

Yes, one can tell Mewtwo is meant to be extremely powerful and potentialy dangerous, I just sometimes wonder, if I saw it without knowing it's backstory, if my first assumption would be that it was an alien or a demon.
Granted, the ambiguous design can be taken as a pro too.
