Difference is, Game Freak saw profits worth a fuck from day one, vs everyone else who takes money for work. That they continued to keep that up and even grow the thing meant Nintendo, who knew better than anyone not to let a thing happening stop happening, when it's being so good at doing what it is, knew there was no point taking over or interfering with Game Freak - they weren't going elsewhere, were content to shit out release-after-release (unlike other studios who take money for work, having silly issues like wishing to work on other stuff instead of repeatedly churning out a slightly-differently designed game to Red/Green every year and a new Gen every three, like they've been doing for Japan since the start) and were making as much money off the thing as other studios do in their lifetimes, every year.
No-one but Nintendo could afford to buy out Game Freak in Japan and no-one at Nintendo wants to rock the boat by taking the behemoth that is Pokémon on in-house.
