My ideal pokemon game would have the IV and Personality system replaced with something like a 'body type' system where a pokemon could have several body traits that would effect their stats. One Charizard could have Thick Horns(+S.Attack), Bright Belly(+S.Defense), Slick Skin(++Speed, -Defense), Slim Body(-HP), and Sharp Tail(+Attack), while another Charizard could have a Fat Face(+HP), Long Claws(+Attack), Extra Stripes(+S.Attack, -S.Defence), Dark Wings(+S.Attack, -Speed) and Bulky Legs(+Speed, +Defense). Going though each pokemon to determine if they have Legs/Wings/Claws would be easy enough, but also making enough possibilities so pokemon like Muk or Voltorb or Gastly are all differentiated would be difficult. But a bonus is that breeding would give bonuses to children would make more sense instead of just random numbers.
And importantly, each of these would impact how that pokemon looks, in addition to it's stats. Potentially in earlier Gens, you could just have someone talk about how they look. But it could be done properly in later gens in later gens with a ton of work. In Gen 5 where each sprite is made of individual parts attached to each other to be animated in different ways, it would be making each of the dozen options for each pokemon as kind of a dress up doll before animating it to a sprite. And in the 3D gens, you'd need to make some sort of algorithm to make stretch or recolor each model, and would need to go through the lot of them to make sure none of the potential options would clash. The end goal would have each pokemon look unique, even if it takes a while to spot the difference, like being able to tell pet dogs apart if you're around them enough.
But the idea of Gamefreak doing this when they don't wanna do basic animations for the pokemon they do have is a such a far cry from reality but a man can dream.
