It is also impossible for me to believe that there Arceus, Dialga, Palkia, etc; can be captured. So I'm thinking, is it possible that these are not actually THE Pokémon in question but physical manifestations of a greater metaphysical being/Pokémon?

Like, when you capture Arceus, you are capturing a manifestation of it, but never capturing the whole Arceus.

That's my point, there isn't. But there are multiple manifestations of the same being (you are not caputing Arceus, but you are capturing a manifestation of one).

That also makes them not as powerful as they say they are, which would explain how you can beat them in-game.

Humans are animals. Animals are separate from Pokemon. Many Pokemon resemble animals, but this doesn’t mean they replace animals. It seems that Pokemon take on forms based on what already exists in the world. Thus we see Pokemon that resemble plants but certainly do not replace plants, Pokemon that resemble keychains but certainly do not replace keychains, and so on.

Most humans are Normal type.
Some extraordinarily capable fighters become Normal/Fighting or even pure Fighting types, like Bea (who spars with Pokemon)
Some humans are born pure Psychic (Sabrina), others gain these abilities later in life as a Normal/Psychic type (Ash, Sabrina’s ESP researchers)
Certain humans are born as Normal/Dragon and have a closer bond with Dragon Pokemon. This is usually the result of inbreeding in isolationist dragon clans
Finally, humans who die and refuse to pass on will linger as pure Ghost types.

But there used to be. The hidden lore is that Pokemon killed out or out competed all the animals without special abilities. Remember that Pokemon are confirmed to be aliens that aren't native to the Pokemon world, they just showed up millions of years ago.

You catch one of it's "thousand arms". The multiverse was confirmed canon in the delta episode, what was noy confirmed but seems to make the most sense is that Arceus exists outside of it and has an avatar in each universe.
